Rovers had previously been unbeaten at home this season and the young side's victory will have pleased Glyn Hodges, who was Blackburn's reserve team boss until the summer, where he joined Mark Hughes and the rest of the ex-Rovers backroom staff in Manchester.
The game itself provided an even first half with relatively few chances but after the break City stepped up a gear and David Ball brought a good save from the Rovers keeper on 57 minutes.
Just past the hour mark, Ball was left to curse his luck following a fine run from Donal McDermott and from roughly two-yards out the striker could only put the ball over the bar.
But on 71 minutes the City pressure paid off and again it was good work from McDermott in the build up as his pass was met by Vladimir Weiss who fired low into the corner of the net.
Eight minutes from time Weiss could have doubled his tally and the City lead after cutting in from the right and hitting the far post with a great effort.
The win sees Hodges' side close the gap on leaders Sunderland to three points at the top of the table with the Black Cats next in league action against Manchester United on Wednesday December 3.
